My domain is: manyturtleslearning.org

I ran this command: certbot --apache -d manyturtleslearning.org.conf -d www.manyturtleslearning.org.conf

It produced this output: Requesting a certificate for manyturtleslearning.org.conf and www.manyturtleslearning.org.conf

My web server is (include version): Apache/2.4.63 (Ubuntu)

After -d you should specify the domain name, not the configuration file (remove the .conf at the end).

In your instance the command would be

certbot --apache -d manyturtleslearning.org -d www.manyturtleslearning.org
