Today, i have receive many mails to inform me “Your certificate (or certificates) for the names listed below will expire in 2 days”.
The expiration date indicated in the email does not correspond to the real expiration date.

Indeed. I have read it : “If you’ve issued a new certificate that adds or removes a name relative to your old certificate, you will get expiration email about your old certificate. If you check the certificate currently running on your website, and it shows the correct date, no further action is needed.”.
However, I find this operation not practical or understandable for users.
It’s possible, that the other certificate is used with a second server.
It’s possible that the website has the wrong certificate.
Letsencrypt can’t know which certificate is used, may be webservers (or mail servers etc.) are hidden.
