Where does LetsEncrypt get the domains that it encrypts?

I have a couple of domains that appear in the list of domains that come up when I do sudo letsencrypt that aren’t mine. Where do they come from and how do I remove them from my list?

Probably from your Apache configuration files.

I assume you’re referring to the dialog where you’re asked to pick the (apache) vhosts that you want to obtain a certificate for? This list is generated by parsing your apache configuration files. Something like grep -r example.com /etc/apache2 (assuming Debian/Ubuntu) should reveal where the domain is mentioned
