I don't know what happen to my server, but now both Citrahost and CloudFlare DNS can install Let's Encrypt SSL. This happened right after I opened the problem here, previously for the last 3 months I couldn't install Let's Encrypt SSL at all either using CloudFlare or Citrahost DNS.
