LetsEncrypt installer doesn't find my custom Apache installation "NonInstallationError"

My domain is: I prefer not put it here, for this example I’ll use www.mydomain.com

I ran this command: letsencrypt-auto --apache -vvv -d www.mydomain.com

It produced this output:

The apache plugin is not working; there may be problems with your existing configuration.
The error was: NoInstallationError()

My operating system is (include version): Ubuntu server 12.04.5

My web server is (include version): Apache/2.4.23 (Unix) it was installed by sources in a custom directory (/apps/apache) using prefix option, compiled

My hosting provider, if applicable, is:

I can login to a root shell on my machine (yes or no, or I don’t know): yes

I’m using a control panel to manage my site (no, or provide the name and version of the control panel): no

The apache plugin only works with standard installations, you’ll need to use webroot instead.
