While it is the aim of LE to make SSL certs accessible to anyone regardless of their knowledge level (at least eventually), I think the questions/issues dealing with SSL configuration in general (i.e. specific to servers but not specific to LE) should be collected into a single thread or redirected elsewhere. Given the current state of the tools, if the automated process fails, the user is expected to possess some knowhow related to their target environment or choice of server to work around it, in other words, the user should be capable of configuring a self-signed certificate (or any other valid SSL cert) for their chosen setup.
