Let’s Encrypt has rate limits. The link in your post has a list of them.

50 certificates were created for the domain yesterday:

So you can’t create more certificates for new sets of hostnames for that domain for about another 6 days.

You can request a rate limit increase from Let’s Encrypt; as explained by the rate limit page, requests usually take more than a week to be processed.
