I've expanded my original wildcard cert ".mydom.com" to include the apex "mydom.com". Everything works as expected including renewals, but I just received a renewal email for the original cert ".mydom.com".
Is there a way to stop this?

It will automatically stop in less than 3 weeks.
LE is only informing you that the other cert (with less or more names) hasn't been renewed.
