Is there a way to add some subdomains? ._.
You have to request a new certificate. You can either have the subdomains on the same certificate as the main domain (up to 100 per certificate), or a different certificate for each domain or subdomain (within the rate limits).

Something like
./letsencrypt-auto certonly -d example.com -d www.example.com -d sub1.example.com -d sub2.example.com
Obviously you will need to add any other command-line options and edit the domains, but that should get you started…
