We are looking to integrate paid SSL, right now we are working on free SSL, please guide us how can we integrate SSL from letsencrypt for the main and sub domain , do we have to buy two seperate SSL’s for them.

please start with some basics:

Then select a client:

You can create one certificate with all domain- and subdomain names. Or you create one certificate per domain name. Both is possible.

It's more a question of your vHost configuration. Do you have root access? If no, your options are limited.
