Should I delete any certain CertSage file from a website's directory after it successfully created an SSL certification?

I personally theorize that no, because all files would be needed in the future for automatic renewal of an existing certificate.

You don't need to delete any of the files created-by or related-to CertSage. There are log and error files that you could delete once in a while for tidiness, but it's not required. Removing certsage.php, for example, would result in your autorenewals not working.
