Let’sEncrypt provides a multi-domain certificate

Using two domains in one site
Is it possible to issue one certificate for two domains?

For example
www.a.com
www.b.com
Both of these links to the same site

Yes.

Let’s Encrypt certificates can have up to 100 names.

You can also choose to use multiple certificates.

And Let's Encrypt doesn't really care what names those are. Could be domains, could be subdomains, could be wildcard hostnames. All combinations are possible. The only thing is: you'll need to authenticate all those names while requesting the certificate of course. If all the names run on the same server, that should be easy to do.
