I'm sorry, but I have a very hard time figuring out what issue you're having exactly. Most of the answers you've given are either not specific enough ("them all" does not help us very much) or not related to Let's Encrypt/HTTPS (Putty/VNC/Filezilla).

Could you perhaps specify what kind of issue you're exactly having with your Let's Encrypt certificates?
