Well, the underlying program (certbot) is the same.. Perhaps only versions would be different and the certbot-auto wrapper script does have some extra options for itself (which obviously aren't supported by the certbot program itself), but otherwise it should be the same.
Certbot should still work when you use it though, it's just a no-op since version 1.10.0.
