I think the problem is once the file has been created (incorrectly), there is no update to correct or modify those .conf files. [and it would be very difficult to just guess what lines are missing]

That doesn’t add up. The --certonly part (well part of it) adds up; because certonly means just that. But any change in the renewal should update the renewal.conf file (on success).
