That shouldn't be the case. Usually, the files in sites-enabled are symbolic links to the files in sites-available, so that the files in both directories are actually the same.
So something is not correct it seems.

You should uncomment both of those. A ServerAlias is unusual without a ServerName and you probably want the www subdomain working at some point anyway.
