Just a note - Since 2015 my LE certs have been automagically renewed about 70 times, without mishap, and without my intervention. The process has survived multiple versions of nameservers, several OS version updates, and a host of other changes over the years. I remain a fan, and remain in awe of the support team!

Actually, it's only about 35 times - each renewal earned two entries in crt.sh. Oh, well. My comments stand.

FYI, that "duplicates" are the SSL PreCertificates. They're generated before the actual certificate to create the datapoints and records necessary for certificate logging and transparency.
